I have a question on back links.
Should the back links from other internal pages to home page point to http://www.mysite.com/ or to http://www.mysite.com/index.php? Are both urls treated as one and same by google for the site’s page rank?
I think that the link text preferably be ‘Home’ as otherwise it could be confusing to the site visitors.

Yes, Google will treat both the URLs equal. Google ultimately resolves the absolute URL for the indexing so www.yoursite.com (http://www.yoursite.com) and www.yoursite.com/index.php (http://www.yoursite.com/index.php) will the same URL. Google is matured enough.

It is general trend to tag 'Home' for all internal links pointing towards homepage but it is not a must.
